Would aftermarket ones be better or do they not make much of a difference. I eventually am putting a 350 in it and I want something that will work good, not just a normal stock ride.
If the car is now a V6, you'll probably want slightly stiffer springs. Much beyond that requires knowing what you mean by "work good" (general performance, general confort, just DD, dragstrip, hard cornering of any sort, etc.), and if "good" means "good enough is OK" or "I can afford to look at better than mass-market stuff".
I can tell you that while Sensatraks are a nice comfort-oriented shock for a mild DD (and apparently Monroe still has a huge advertising budget for these things), they aren't a good choice for cars that are either lowered or fitted with stiffer than OE springs. The design feature that provides the good ride intentionally gives up some suspension control around the OE static ride height in order to get it. Lowered/stiffer just works them harder where they can't work as well to control the car. Buy them if a soft ride is your only criteria, otherwise pass.
My own recommendation for shocks for these cars tends toward Bilsteins, with KYB Gas-A-Justs being a budget-minded alternative that works reasonably well in most cases (not quite so well with 600 lb/in front springs and autocrossing - that being a case I directly know of where they don't).
